“The Eden of Grisaia” deals initially with the further past of Yuuji Kazami, while the five students of the Mihama Academy, Yumiko, Amane, Michiru, Makina and Sachi, finally learn more about his life so far: how he was picked up and raised by Asako and Yuria (“JB”), how their paths diverged and how Yuuji ended up at the academy.
It also becomes clear that Yuuji still hasn’t emotionally processed his past. On his way back to the academy, he is ordered to kill a certain Ethan Glow. At first, he has no idea who his target is: the terrorist responsible for his childhood trauma and who he was once saved from by Asako.
Now Yuuji has disappeared and, to the shock of the five schoolgirls, is also called a terrorist. The girls are not ready to give up and start their own investigation. But they have other things to worry about: Mihama Academy is about to close down because its main sponsors, Yumiko’s father and Makina’s family, are no longer available …

»The Eden of Grisaia« beschäftigt sich zunächst mit der weiteren Vergangenheit von Yuuji Kazami, während die fünf Schülerinnen der Mihama-Akademie, Yumiko, Amane, Michiru, Makina und Sachi, nun endlich mehr über sein bisheriges Leben erfahren: wie er einst von Asako und Yuria (»JB«) aufgelesen wurde, wie erstere ihn effektiv großgezogen hat – und wie es dazu kam, dass sich deren Wege trennten und Yuuji letztendlich an der Akademie landete.
Es zeigt sich auch bald, dass Yuuji seine Vergangenheit emotional bei weitem nicht im Griff hat. Als er auf dem Rückweg zur Akademie unvermittelt die Mission aufs Auge gedrückt bekommt, einen gewissen Ethan Glow zu töten, da ahnt er nicht, wer sein Ziel tatsächlich ist – nämlich ebenjener Terrorist, der für seine kindlichen Traumata verantwortlich ist und aus dessen Fängen er einst von Asako gerettet wurde.
Jetzt ist Yuuji verschwunden und wird – zum Entsetzen der fünf Schülerinnen – auch als Terrorist bezeichnet. Die fünf sind jedenfalls nicht gewillt, aufzugeben, und stellen ihrerseits Nachforschungen an. Dabei haben sie eigentlich ganz andere Sorgen: Die Mihama-Akademie wird bald schließen, weil ihre Hauptsponsoren, Yumikos Vater und Makinas Familie, wegfallen …
